Well considering that he advertises the runout as less than 0.005mm... 0.001" runout just below the collet might be okay. Can you test the runout further away from the collet? Say 1.5" down? The runout will most likley increase the further you are from the collet. Would a drill bit straight enough ...

Yes, I've tried that. When I did that, the new motor started to make the sound and the driver heated up (in the same socket).

The driver at the top left socket is getting hot (as I mentioned above, if I plug a new driver at that socket, it gets hot as well). That socket corresponds to the left Y stepper motor. Other drivers are not hot.
