Also if you're using GRBL v0.9h or newer, the Z limit pin is D12 by default, not D11 as indicated in that "highly regarded wiring diagram"...

I've been using Chilipeppr with my SO3 and it works great. I don't remember any special set up other than using the Grbl version. I have found one issue though. It defaults to metric units and if you want to run a job in Inches you need to switch units manually in the Chilipeppr interface. For some...

It isn't moving up .8 inch maybe .8 mm. The G20 command should set your controller to inches, so if you are not seeing a 0.8" movement upwards as your first move, you should look closer at the Z axis as a potential cause. Run some tests without material in the machine, just jogging up and down by 1...

In both Carbide Motion and GRBL controller, I move the cutter to where I want to start cutting and the click the "Zero All" button and then running the G Code. Have you already tried the post processor that inventables created? That is what I have been using and it has worked correctly.
It was also mentioned back on page 1 of this thread, but the link has changed.

I compiled it on OSX last night and it worked as well - it was fairly straight forward, just had to change the PLATFORM variable to OSX per the instruction. I was able to run the executable but every keystroke is doubled in the grbl interface, so typing $ resulted in $$, typing G0 became GG00, etc.....
