You really need to read your program and find out whether it is calling for a smooth arc or a series of lines. If it is calling for a series of lines, the problem is in that end of your process. I loved drafting class. I still have my favorite mechanical pencil from 1966, but I've lost the black rotating sharpener. I like Fusion 360. However, I use Autodesk Inventor and Autocad every day at work. For me the work flow seems right. For you, I would think you might like to stay with what you know. It has been a while, but isn't there a "safety height' or something like that? I would think this would be the place to set that height so it wouldn't scrape along the board like that.

Looks to me like you could add a washer behind your V-wheels to push the bottom of your Z-axis plate out. I don't have an S3, so this is just based on the picture I see here.
