Idk if you've figured it out yet but I had exact same problem. Could not ever upload with arduino ide or closer but could connect with carbide motion or bcnc. I managed to screw up grbl tho
Then I tried connecting an arduino uno and had no problem flashing with ArduinoAsIsp in the ide.

Are the so3 steppers powerful enough to effectively move the extra weight around or would more powerful ones be recommended?

Were you able to get .9i loaded successfully? Is it correct to assume that some of the pins will switch now? Or did the pin changes happen prior too the installed version?
