Hello Kevin, From your description I think you have a 2.5d object. The top face you want to mill should be on the xy plane with the top in the z+ direction. On profile operations Heekscnc gives you the option to profile on the outside/left or the inside/right or on the line. Also Make sure that each profile operation has the correct tool selected.

It just occured to me that the scaling issue may be units of measure related. If you save the dxf in inches and open it in mm the scaling would be off from the expected.

Do as Archangel said, invert your y axis. By the look of it there is something else amiss, but inverting the y axis should clean that up a bit.
How hot are your drivers getting? There seems to be a deformation of the letters and miss positioning.

Heeks and Inkscape are really dodgy with dxf files. I have found that using other software to load the dxf and exporting a new dxf file really helps out. I am using Librecad for that. By loading a 'buggy' dxf into LibreCad and exporting to dxf has relieved quite a few dxf import issues with Heekscnc...
