Why no finishing cut and different op type on the bottom piece? Maybe the lack of finishing cut is causing more deflection in the end mill, with your contour coming out slightly oversize compared to the top.

Being ground from the shank, the cutting edges are a little smaller in diameter than the shank size, so you can get some rubbing. You could make an extra pass on the top 1/8 to create some relief.

I'm not using the kit motors, but I found the standoff threads to be too tight to even start in my motors. I ran a die over the threads which fixed that issue, although the threads still bottom out in the motor.
