Are you running the Dual-Y upgrade? I remember having something like this a long time ago and believe it was a problem with wiring. Might not be the safest, sanest or most elegant solution, but my external reset switch is hard wired into the GRBL v3 shield. I'm sure you can cross reference it if you have a different version.
