The accuracy you get with measuring offsets would be pretty poor unless you used a ton of sample points and used a good interpolation between them. The sacrifice board is going to have surface imperfections all over that are larger than 0.002". Probably easier to use the bit Edward suggests in this ...

Arduino IDE is packaged with the AVR compiler in the \hardware\tools\avr\bin folder, and also everything AVR related but the kitchen sink (is the kitchen sink open drain?).

Never compiled anything under windows... Anyone got a quick how to on compiling the hex file? I used the guide on the grbl github wiki and had it building in 10 minutes or so, fastest and most painless open source project I think I've ever built :D https://github.com/grbl/grbl/wiki/Compiling-Grbl

Another code modification alternative to AtomSoft's that he linked to would be setting the "STEPPER_IDLE_LOCK_TIME" value to something much larger than the default of 25 in the file config.h ( https://github.com/grbl/grbl/blob/master/config.h ). I am planning on using drag chains like that (http://en.wikipedia.org/wiki/Cable_carrier) on my machine. I don't have a 3d printer (or patience) to print them though, but you can get decently long lengths on ebay for about $10.
