I have a Prusa i3 with a single extruder. It has an 8"x8"x8" (200 mm x 200 mm x 200mm) print volume. If you add in a second extruder, you will lose whatever distance that exists between the nozzles. Probably about an inch or so.

I bought a set of brass feeler gauges and use one of them to set my Z height. I use brass so I don't damage the end mill. Then just plug in the thickness of the feeler gauge I am using. Currently, I am using the 0.356mm thick gauge. I put it down and slowly lower the spindle while moving the gauge....

OK, I will try that. My problem was I had to move the spindle to get clearance to change the bit. If I understand the fix, I can move the spindle, insert the new tool re-zero the Z and run the next tool and the spindle will return to the proper spot to begin cutting again? Is there a script or rout...

/u/WillAdams nailed it. I had to learn that the hard way as well. I tried putting a block under the bit and then putting the new bit back in and trying to get it close to zero, and it never worked out well.
