Where is the best place to buy cutters? Is there one brand better than the other? I just finished assembling my Shapeoko 3 last night and obviously need to buy more cutters. Lastly, does the software tell me or recommend what cutters to use? If not, how do i know?

You didn't say where you live, or what you are looking for.
If you live in the US:

- You can always buy direct from Carbide3D.
- If you are just experimenting and expect to break a lot of bits, I started with buying sets from China off of eBay.
- If you are looking for great prices on good quality bits, I have found that drillman1 on eBay is great.
- I don't have a suggestion for high end/name brand end mills; maybe Google search?
